Henry was the son of Henry Pye of Clifton Hall, Staffordshire.
He was educated at Trinity College, Cambridge (BA 1848, MA 1852). He was ordained a deacon in 1850, and priest in 1851.
He served as curate of Cuddesdon, Oxfordshire (1850–51), and as rector of Clifton-Campville with Chilcote, Staffordshire (1851–68). In 1868, he, together with his wife Emily (the only daughter of Bishop S. Wilberforce), joined the Roman Catholic church.
Pye was admitted at the Inner Temple November 3, 1873, and called to the bar June 28, 1876.
